Don't bother about previous post, fixed.
I have the bogies wheels etc. heirachied to the MAIN object. I have SIDES and INTERIOR linked to MAIN. SIDES and INTERIOR have alpha channelled windows.
When exporting,
SIDES has the 'Selected Node' ticked 'Collapse Node' & I have set 'SubObject ID' to 1. On the data panel I have ticked 'Sort this SubObject' & 'Sort Priority' 5.
INTERIOR has the 'Selected Node' ticked 'Collapse Node' & I have set 'SubObject ID' to 2. On the data panel I have ticked 'Sort this SubObject' & 'Sort Priority' 15.
When I look at the model in Shape viewer, I cannot see scenery through one side and one end (ends are aplha-ed as well). But through the other side and end, I can.
Is it possible to see scenery through both sides and ends? If so, how?
Do I need to seperate the sides and ends? If so, how would I figger out the node data?

The tutorial on the Steam4me site is excellent and without it I would have got nowhere.

I suspect Richard is correct in advising that you need to have a look at the order that the parts containing alpha channels are linked in your model.
I have had this problem before and resolved it by changing the order that the parts were linked together.
If I remember correctly I would also remove all LOD data before creating the .s file from gmax if I made any changes to the geometry or links.

It's difficult to solve your problem without more information.
For starters try the inside ends as 1 part, inside sides as 1 part, outside ends as 1 part etc.
Gmax seems to get confused with complex alpha parts - it certainly handles small parts. I remember having problems with internal corridoor panels until I started to add them as a separate panel.
Try a rebuild from scratch importing parts from your existing model - not forgetting to make frequent backups. It'll show up in shape viewer as soon as you've established a heirarchy.

Its best if you split your SIDES into something like SIDE1,SIDE2,END1,END2 - that gives MSTS the best chance of getting the order correct. If they are all in one subobject then the ordering is down to the order the faces are drawn within that subobject, so rarely works correctly (unless the faces happen to be in the right order for that viewing angle).
INTERIOR probably also needs splitting, depending on whats involved.
