After creating scenarios I sometimes find that there are more that one "Free Roam Scenario Markers" (Orange rectangle with a little tram in it!).
How can I remove those that are not required? i.e. I only want the one that relates to the scenario start position.
(btw, in which file/location are these stored for each scenario)

All Scenario Markers for a route, so not just the Free Roam ones, are always shown.
The icon (Orange rectangle with a little train) is not specific for Free Roam scenarios, the same icon is used for Standard and Timetabled scenarios
For Free Roam Scenarios, the location of the marker is always the start position.
The same is technically applicable for other types of scenarios, however for those scenarios the game jumps to the location of the player train.
So when you are saying "scenario start position" , not being a Free roam one, whilst the player train is located somewhere else on the route, then the scenario's author has been too lazy to place the scenario marker nearby the player train
Removing a Scenario marker (can't remember if this is actually possible from within the scenario editor) is equal to deleting the associated scenario permanently
