Yes, a couple of people seem to have reported this issue of workshop scenarios vanishing and the reappearing later for no good reason.

Been happening too me for about two weeks now. Nothing loads first time click back and then workshop again and it loads fine.

There are instructions in here about how to make workshop scenarios independent of workshop; avoids situations like this where you're dependant on Steam functioning 100%.
Do a forum search for "where are workshop scenarios stored" or "download from workshop without all dlc" and you'll probably find the relevant posts. When I eventually get home tonight I'll find the instructions if you've had no success.
