One possible issue is that if the scenarios have the same GUID ID Number you'll have reason for a possible conflict. A quick edit of the folder name and the reference to it in each ScenarioProperties.xml file does the trick though, 15-20 minutes or so and you'd have all 10 sorted.

Simplicity itself. Open up each ScenarioProperties.xml file and add something to the scenario title (such as a full stop at the end), and save. If the GUIDs are the same, then change one character in the one inside the ScenarioProperties.xml, save, then change the same one in the folder name (GUID)

Update: editing the route name in the Build menu worked a treat. Everything is duly separated out again.

I think the simplest thing is to rename the route - I just added 'unbranded' to the route name of the new version, then it's easy to see which scenarios are for which version of the route. One simple edit does the job and no need to edit and xml files outside the game.
