It will depend on what caused you to verify in the first place.
You wouldn't want to overwrite any DTG DLC as you have just "re-installed Pristine" copies.
3rd party DLC shouldn't have been affected by the verify - so why overwrite?
Workshop scenarios if they caused the issues then re-copying will just give you the issue(s) again and they won't have been removed by the verify anyway.
If you have edited any item in the .ap files in the Assets or Content Folders - then verify will remove the edit and they will have to be re-installed or copied from your backup folder.
IMO if you lose any mods it might be better to reinstall them rather than copy from a backup file unless you are sure that they are OK.
Others may have different opinions!!!

I fitted a graphics cards and just was taking the chance to make sure I had a clean copy
I rarely do a verify - So imagine it as transferring over from one PC to another
I am sitting here with the question
Replace the files in the destination or skip these files - I intend to replace all my AP stuff etc anyway - 732,261 files to be precise and cant go any further till I click on the buttom

Yes, but as Peter asked...why the need? .. a verify won't/shouldn't have touched your 3rd party assets/routes, so the only things you may have to copy over are any revised default files, such as AP enhanced ones, but as you intend to reinstall those anyway the need disappears. Have you run the game to test it after the verify?

Effectively, by overwriting the Steam installed verified files with your backup you have got back to exactly where you started before the verify - the good news is you won't have to re-install your AP mods, and any other mods you have made to Steam acquired files. Sorry, just couldn't wait but I guess for future reference I am interested - I looked back to some of my PM's with you in 2016 when I purchased the PC for a clue but couldnt find it - So went with gut feeling. Sorry
