Apart from the ap file everything else stays in place
The method using the route only has the Scenarios folder removed to keep it tidy--it could be left in place. By renaming asset folders you're making those assets "missing"; the route is then in an error state which can lead to stability issues. Why build in the potential for trouble when working on the Routes folder simply hides the references calling for the assets; what's not used can't be missing.

And the Signals were still present but the track was missing - it lives in the RailNetwork folder and was not showing - just lots of missing textures
Assets can only be "missing", or have "missing textures"--you can't put a problematic asset in both camps. They were showing, but the textures used had been removed.

As the track is visible in your screen shot surely that can only mean that you ended up extracting that too? If not, just how did you get the track showing?

I do like the way you take a post and then split it up in to different sections

Leaving lost of gaps between then and placing the replies out of context.

So in that spirit

I did not touch the GEML Route folder at first - which is what I said
So I extracted the MainContent.ap n the Route Folder and the track show - why they did not show as in theory the game looks for files outside the ap then inside

Having extracted the files from the GEMLAssets.ap I moved it out of the RSC/GEML folder and on to the desktop.
In Assets\RSC\GEML\Scenery I renamed Buildings to x-Buildings and in Assets/RSC/GEML I renamed Stations to X-Stations

That made the Station Building and the surrounding buildings not appear so It was easy to place the stock

You may have a different way of doing it - this worked for me

Rubbish!

My replies were in relation to that quoted.

So you did have to extract the Routes .ap, which you omitted in order to make the 2 differing methods look the same. That's what I asked confirmation of.

I will give it another look

Peter

EDIT
I had not extracted the Route AP file which I think was why the tracks did not show
Missing texture flagging is not because the asset (the shape file) is missing---it's the shape file that calls for the pictures!
To get missing textures flagging the assets shape is present, but not the texture files.

There is no need for any theorising about the game looking outside a .ap archive in one instance, the only time files outside an archive are used is when those files are mirrored copies of archived files. The game reads files in the order they can be found, so obviously any extracted files get loaded into RAM first, with the archived copy ignored as it's already been processed.

I just tried different ways to try and place a train on the tracks in Liverpool St

I had already extracted the MainContent ap file 3 and a bit years ago - the Networks folder has a date of 15/01/16 - and I did not understand why it was not viewed by the game

I had not extracted the MainContent.ap because having looked in the file and found the folders already extracted
GEML ap.jpg
When the tracks did not appear in the scenario I went back to this file and did the extraction again

Second attempt to post picture

What's in that GEML folder in your screenshot?

It is an empty folder I placed when I got the game - When I'm in Routes and I place my mouse over the folder it tells me which route it is

That's fine, I use a text file to do the same job.
However, a quick look in your routes folder, and I assume that's what you did, doesn't show a full extraction of the .ap archive. yes, there's a Scenery folder and a Networks folder but do they contain all the files? There's no Terrain folder, no MixMap folder. Those 2 folders you do/did see may only reflect a small edit to the route---lowering a floating bush will create a Scenery folder, just as lowering a floating fence will create a Networks folder. Think FILES, not FOLDERS, and don't confuse the two.
