A lot of general and informative discussion here but no solution offered to solve the specific problem, perhaps this would have been better posted in the Signalling sub-forum. I don't have the route and don't know what signals are used but I suspect UK Pro, and if so this is worth checking:
Go into the route editor and double-click on the number plate of the signal concerned. A box will appear on the right-hand side of the screen and it is the lower part of it that you may need to configure. There will be four columns, and two rows (if this is a two-route signal). The two right-hand columns of tick-boxes are the significant ones - if blank the signal will clear immediately, as you would expect the main one to do. The tick-boxes will impose Approach Control or Delayed Yellow (which should give you flashing distants and a yellow at the junction). If the route uses a position 1 indicator, the line of interest to you will have a 1 in the left box.
One little word of caution - if you play Career Scenarios you may find thet altering signalling on the route may stop the scenarios loading. This is an anti-cheat feature to stop people changing line-speeds etc.

Possibly it should have gone in the Signalling Sub-Forum but then it might not have been noticed
I will check the offending signals and see if they can be changed but I don't know if they are UK Pro as Thomson released the route and I don't know if they used them.

Firstly for explaining how to cure this problem and I went in to the Signals, which were UK Pro as you suggested, and unticked the Second Column and ticked the First Column.
A Quick Drive confirmed the alterations did work and the Signals work as expected
Second a thank you for explaining what those 'tick boxes' do. I had seen them before but never understood their meaning.
One again visiting this forum I have learnt something new
