I've found that when you run a scenario, Railworks autogenerates .md5 files of the important scenario files. After finishing the scenario, these can be removed without ill effects - should you then play the scenario again, the .md5 files will be recreated automatically. The Career Mode scenarios have md5 files in place from creation, it seems, and deleting these will cause ill effects... I have not noticed .md5 files anywhere but in Scenario folders.
