Water bodies now have visible depth to them, with the water quality setting turned well up. This could mean that the colour of the lake bottom, and/or the depth it lies at, has affected how it looks for you. If you look at my FAQ about graphics settings, right at the bottom there's a pair of screenshots demonstrating the difference between maximum and minimum water quality settings on a reasonably small but deep pool.
I suspect however that taking a break from troubleshooting your signalling problems would be a good idea. There seem to be major quirks in the way the scenario editor and RW3 dispatcher currently works - while RW2 scenarios on RW2 routes continue to mostly work because they deliberately run in compatibility mode. You might be running in these quirks rather than limitations in your signalling, but you are unable to tell the difference.

Sorry to hear about your emotions, but I know how you feel. It must be over a year now that I stopped messing with scenario creation. And reports on RW3 don't look like they would encourage me.
I suggest you take a deep breath and consider the one engine in steam option seriously. If you can feel you would still be interested in building your route, then you have many hours of pleasant scenery placement ahead. You will still be able to enjoy it from the perspective of a good-looking train. You just need to keep forgetting those rare moments when trains would meet on your route. Or you place one there, doing nothing, and you assume that it arrived a few moments before and will leave after you left. Cynical maybe, but a way forward, short of dropping the hobby or looking at other programmes -- I would not know which to recommend.

I think a break is overdue. I will try to avoid train simming for a period. ' might look at that water quality, though.
