chkdsk doesn't repair files, though it can recover lost fragments of files; it checks the physical structure of the disc. If problems were being experienced with odd files from programs were being lost then it would have been suggested as a tool to use.
It's easier to start it by opening Windows Explorer, right clicking on the drive to be checked and choosing 'Properties' from the context menu, then going to the 'Tools' tab in the properties window. The top option schedules chkdsk to run at next boot, you'd be given the option to re-boot immediately or later.
