I think I may have come across an almost identical problem at Rock Ferry to that which we had at James St. This involves the first signal after using the cross over from the ‘Rock Ferry Down Slow’ main line towards Green Lane, and the symptoms are the same, the signal changes aspect from clear to stop as you approach it. However you can ‘Tab’ it and you are given permission, but sadly the AI traffic all backs up behind it.
Having said that this one has some ‘oddities’ about it – this only affect trains coming from the Main live over the crossovers, it does not effect trains from Rock Ferry P1. In fact when running traffic from Rock Ferry this signal does NOT even show up in the ‘Track Monitor’!
It’s interactive is located just in front of the signal and also on a set of points (same as James St.) and it stops both player and AI services.

I have found and fixed this problem now. What I have done is to update patch file 4-1, so give Matt some time to replace the file on the download page and you can download it again.
Unfortunately it is another 3.5 Mb file - there is nothing small on TM.
It is practically impossible to test every possible track and path on a route the size of TM, so we will just have to keep weeding out these minor errors, but hopefully there aren't too many more.
