My Terrain Where Has It Gone?

I've recently had a full tile rebuild in my route(GWML&SR3). Recently, well this morning I started laying Reading Spur (the connection between the GWML and The SR Region. However when i put a piece of track on the ground and either raise it or desend it and I press Y nothing happens.
Can someone help? I do have th original TILES file from b4 my rebuild.
What Do I Do?

Have you checked the min and max height for the tile? It might be stopping you changing the height of the land beneath the track.
