I know that you need all the default routes in Train-Sim to get downloaded routes to run, but is it possible to place of the shape,etc. files into a certain route so that you don't need all the default routes?

No.
The installme.bat follows the complete path to the files it needs and will "Not found" if the route folder is missing.
You could use Route Riter to find the missing files after you run the installme.bat but it it would take a while to find all the files.
If you don't use the default routes, simply move them to a backup folder and move them back before you install a route.
If you are running short of disk space, buy a second drive - they're cheap enough these days.

Not really - the install batch file of any downladed route would expect to find the files it needs in the named folders of the default routes in their default locations. What you could do though is to copy the default routes onto a DVD, then delete fthem from your MSTS installation. When you next need them, you can simply copy them back before you install a new route, then delete them again once the process is complete. Or, if you have a second or freestanding USB hard drive, you could use that, as I do.

You could use the 'Common' folder created by RouteRiter where you enter all the files needed from the 6 routes...you then back-up the 6 routes on another HD or CD and then delete them from the Routes folder...

RouteRiter has another option for you - Open Route_Riter -> Route Utils tab -> click on "Activate/Deactivate Routes" (top row, right-most button).
Check/uncheck the routes you wish to use, click Update then Exit. See below.
Route_Riter renames selected route's TRK file to .OFF - that way you don't need to move anything when installing a new route and the routes won't load when you run the sim.
