I want to get rid of all the junk there, but i dont know, cuz of all the stuff ive customised.
Plus, is there a program that will let you change what you drive in an activity?

If you just reinstall MSTS, it will not get rid of any junk you have downloaded, a reinstall just replaces the original default MSTS routes and rolling stock etc. To get rid of everything, you would have to uninstall MSTS then delete the Program files\Microsoft Games\Train Simulator folder.
Assuming you have not altered any of the Default routes/Rolling stock items, then as Ian says, copy any non-default stuff out of MSTS to a spare folder. As a tip, all the default stuff (apart from the new rolling stock supplied with the MSTS v1.2 patch) has file dates prior to June 2001, so in the Consists folder, open it in Windows Explorer in Detail View mode and click on top of the 'Modified' column to sort on date. Anything newer than the above date is probably a non-default item.

I keep forgetting just how much good stuff is on the Steam4me site.
