Brilliant stuff from the creator of this route, well done sir.
I never got around to installing V1 of the route so i was in for a treat when i downloaded V2 (with the 2D tracks), stunning work. I foresee a lot of fun for myself in seeing how different loco's cope with the 7% grade.

I'm no expert but the red rectangles should not be there, the track is not connected properly when they above the track. As far as i know track connections should have a red triangle above it as is the case further on up your track in the screenshot. I would try to relay the track around the red rec...
