If you are following the general advice to use a single texture for RS scenery and no more than two for rolling stock then I doubt you will have many instances of duplicated textures. I think is a constraint of the exporter that requires to have the texture files in the "textures" folder apppended right under the one that holds the 3D shape file (max & igs files).
