Yes, you can do that, but you have to break the track in both directions with the rest of the network. When you have completed the changes, connect the track up in both directions. The latter is admittedly sometimes harder to do than it really ought to be..

For scenario operation I would suggest the following rules, as a guide: If in the real layout the points were worked by a signal box then make the points "automatic" in the route model. I find them more fun too, but its a tough juggling act between fun and realism. I like to get it right, but if its not fun to play, you wonder if its worth doing differently. If you could actually manually operate a signal box then that clearly would be a fun compromise. Might be doable if they ever...
