If you are using Trainstore, you have to make sure that before you install any new route to MSTS, that Trainstore is showing all routes Unstored, otherwise you won't be able to run the route from Trainstore.

I think I would go along with what Andy and Dick has said, and leave well alone! Merging routes can be a very tricky thing, even with Route Riter.
